Such a cool finding spearheaded by @aloy3c and @bioboatr : How is gene expression matched between the sexes on the sex chrom? In flies, X is ⬆️ in males; in worms and silk moth, X is ⬇️ in the XX or ZZ sex. The Monarch neo-Z fusion shows **both**: anc-Z ⬇️ in ZZ, neo-Z ⬆️ in ZW! twitter.com/aloy3c/status/…

Vermont Yankee, assuming “decommissioned” includes those currently in the process. Your tweets were a helpful reminder of the travesty that was the grossly misinformed vote to revoke its permit.

Amusement for the day: MooSciTIC (doi.org/10.1371/journa…) is a great acronym, quite relevant for West African research. For the non-Francophones, moustique=mosquito.

Rough method: If no reference genome (presumably since transgene), de novo assemble with Trinity, then map CDS sequence onto Trinity contigs with e.g. exonerate, GMAP, BLAST, etc. Small scale simple version of what PASA and MAKER do for whole genomes, if I recall correctly.

Ash is correct, testosterone (and the other androgens) are members of the same steroidogenesis biochemical pathway as estradiol (and the other estrogens) — both males and females have measurable levels of both, though differing in equilibrium. Her “fat” analogy is on point.

As somewhat expected of Hi-C, just be careful trusting some SALSA2 joins. It made a single giant scaffold out of the major arms of Drosophila teissieri regardless of MQ filters, had to manually split to fix. (HiCembler made too few joins, and 3d-dna jumbled everything.)

Seeing all these mentions of TSVs instead reminds me of the oft-forgotten 1E and 1F non-printing ASCII delimiters. Poor orphaned characters that could avoid so much parsing pain :(

A good friend of mine suffers from epilepsy, and she is working to promote awareness through #APurpleVoice - 3.4 million people in the US suffer from active epilepsy. It's hard to learn when you could have a seizure at any time, let alone teachers not believing you have epilepsy.

So true! Beyond that, due to some confusion about parenthetical terminology when talking code (especially crazy awk one-liners) in the lab, we now call ( banana, [ staple, and { coat hangar. Bonus is when you get to say “You’re missing a coat hangar”

Of course the BLAST citation is just a mis-citation of Gapless BLAST. (I’m guilty of that mistake too)

Maybe not super kosher with some sysadmins for some clusters, but I regularly nohup in background for stuff like that. That way you still get notified of the exit code, and judicious use of /usr/bin/time -v with > and 2> gives you runtime and errors.

This @annehelen piece on millennial burnout is definitive. It surpasses what has come before and sets a *very* high benchmark for anything on this topic to follow. It's profound, sweeping, and breathtakingly good. I'm going to read it again. buzzfeednews.com/article/annehe…

Had seen this preprint recently, but it relies on SSPACE-LR output (to ID reads relevant to a gap), so a bit limited applicability: peerj.com/preprints/3467/

Though developed with PB and Illumina data, you might want to try DBG2OLC (using Illumina contigs from Platanus)

That awkward moment when you want to add 🦋, but realize the karyotypic diversity... 42, 54, 56, 60, 60, 60, 62 (Hmel, Bman, Bmor, Dple, Pgla, Pxut, Mcin), and that’s just from assemblies. Cytogenetics gets em out to 240+
