That's probably a better question for Tech Support 😎 but if the file's encoding is set to one that includes a BOM, you'll get a BOM. Otherwise, you won't.

There's no separate option for showing *only* whitespace as invisibles; you can turn on "Show Invisibles" and then turn on "Show Spaces", which will show you everything.

We don't depend on NSDocument auto-save (it's a completely different model, and not a really great fit for how our customers work). What's in BBEdit now is pretty reliable, but "save early, save often" is *always* good advice.

That's a default behavior when closing a window containing multiple documents that aren't open in other windows; there's no control for it but if you think you're seeing it when you shouldn't, please let us know: support@barebones.com.
