I thought that they wanted an independent Catalonia to join the EU and that was why the EU would be reluctant to allow an independent Scotland to join as it might encourage the Catalan separatists.

No it is because they are separatists like the SNP. If Nicola Sturgeon held a vote in the Scottish assembly and then began plans for independence I am sure the UK government might be a bit grumpy too.
